Of the three, Linate is significantly closer to the city, and served by city public transport. Malpensa and Bergamo both require longer transfers, but this is not expensive. If you are heading up to the Lake region and not the city one of these may be even more convenient. Bergamo only handles budget airlines, whereas the other two have a range of airlines.
